Giving "Full Disk Access" to your shell (/bin/sh or /bin/bash) would work but it's a manual process you cannot script/automate (something fundamental when crafting a CI system for example).
A better solution is to move the files that need to be accessed/run by your daemons/agents to a location that is not ~/Documents, ~/Desktop etc. ~/bin for instance, works just fine.

I have the same problem and it doesn't look there is a solution to these days.
Also, the title of the thread is "Remove incorrect version" but the content of the thread doesn't reflect that.
I'm after the deletion of a version in TestFlight that was created by mistake with a higher version number (build number and version inverted).
It doesn't seem there is a solution to this problem either.
