Apple wont reject the App , they give extended time before May 1st with warning.Failing to resolve by May 1 when you upload new app will lead to rejections.

Have uploaded 1.1.0001(1) build 1st.Later uploaded 1.1.1(2) build both comes falls under version 1.1.001 series only ..Does apple truncate it and consider 1.1.1 as 1.1.0001 ?

Yes, it bundles correctly. Maybe I will check with Xcode 11 and let you know. Till now have checked in Xcode 10.3 with iOS 13 disk image.
I am also facing the same issue but only with iOS 13 & iOS 13.1 .Below OS Version it works fine.Were you able to find any rootacause /workaround ?Did you file a bug in apple ? I tried filing it but it got failed in feedback assistant app.
