We as business recieve Apps from developers (in Ipa files)we normally have signed with our own certificate and deployed

If uploading it as custom app as we also on our own have developer account, I am correct that the yearly certificate renewal is not needed anymore ?

What if a new version is recieved and uploading as custom app. Will the old app that are installed on the device been auto updated to the new version ?

You can't upload anything if your dev certs are not current.

Forced auto update is predicated on the VPP settings, I believe.
