Scrolling with Apple Pencil does not work in 9.3.

I totally agree. I can't imagine why they intentionally removed this feature. I hope it gets added back in the next beta, but my hopes are getting less and less which each consecutive beta. Maybe at least once it gets released, there will be enough complaints about it that Apple will add it back in. I am seriously considering not upgrading to the final iOS 9.3 and downgrading before Apple quits signing 9.2.1.

Still an issue with 9.3 Beta 4. Would have hoped it was fixed by now. Such a pain re-loading back to 9.2 and waiting for everything to download again.

I've just downloaded 9.5 and the apple pencil is now scrolling again 🙂
