I finally got a chance to speak with someone during WWDC and the short answer I that the old shortcuts as separate targets/extensions don't have access to the main app storage. There is a solution they described that uses App Groups but that would require migrating users' data to the new storage location that sits above the app and extensions. They recommend the iOS 16 app intents written in the app itself would be better for new shortcuts that would have access to Core Data storage.
