We are an acquier that provide various payments methods including Apple Pay. Whave already connected to Apple Pay as web checkout for some of our merchants. If we will connect as PSP fot other merchants, may any problems with web checkout? Can we use them in parallel way?

There are no issues with merchants being their own payment service provider (PSP). Merchants can decrypt their own payment tokens but most have a third-party PSP do so for them. The Apple Pay Merchant Integration Guide explains both processes, however, most of the manual merchant decryption is explained in Payment token format reference
