Do you mean that your Network Extension capability does not show up in the entitlement list of the Provisioning Profile? If so, then you can go to the Developer Account and manually add this capability to your bundle identifier and then create a Provisioning Profile from that identifier. Note that if you are signing your app or extension with a Packet Tunnel System Extension your will need to add the Network Extension entitlement that looks like this: packet-tunnel-provider-systemextension.
