Apple has reported bugs with signing in Xcode 8.
Try yesterday's 8.1 seed to see if it helps.
Thanks for quick response! I tried it with XCode 8.1gm and it is still not work. The team specified in General project settings is always used, even if it is set to "None".
Note that I will probably use the approach explained here:
In this approach, team is specified when building archive with command line, so it should work.

Did you option-clean the build folder and try (manual signing) again?
I finally fixed the problem. To use DEVELOPMENT_TEAM in your xcconfig file:
- In XCode, go to Build Settings;
- Search for "Development Team";
- Select de row and delete the setting.
-> Now, xcconfig file value will be used.

If you mean project level vs. target level yes, that would be an issue.
