1. App Transport Security will be required starting on January 2017 for app submission but the ATS flag in not availabe in Xcode 6, does it mean Apple will no longer accept apps submitting from Xcode 6? Or can we just simply add the ATS flag into the plist?

Both of these are questions about App Review policy. I don’t work for App Review and thus can’t give you definitive answers about policy questions. I’ve included links to the policy information that is available in my App Transport Security pinned post, although last I checked it does not cover either of these points specifically.
ps Xcode 6? Really? Regardless of App Review, it’s time to move forward on that front.
