I am looking to create an app where I stream audio using the Apple Music API. Am I allowed to stream a portion of the audio that I select to stream? Ex: from 00:45 to 0:55.

The Apple Music API states "Using the MusicKit APIs is not a replacement for securing the licenses you might need for a deeper or more complex music integration. For example, if you want your app to play a specific song at a particular moment, or to create audio or video files that can be shared to social media, you’ll need to contact rights-holders directly to get their permission (e.g. synchronization or adaptation rights) and assets."

Does this apply to what I am attempting to do?

It likely does apply to what you're trying to do. If you're looking to play sections of songs that is synced to any other media, such as video or at a certain point in a game, this requires a different license than music streaming. It would require a sychronization license.
