I want to enroll in Apple Enterprise Account, as we are developing in-house apps for our inventory and employee profiling, I have submitted my application for Apple Developer Program but didn't enrolled in it, Do I have to Enroll in Developer Program first? or I can just enroll in Enterprise program.

No.

Yes.

The two programs are separate...there is nothing linked between them. Note I would not use the same Apple ID you've already used to apply.
